Well they played with him on the first leg and loss by a wider margin... Just saying.

As lando786 says he played the first leg and they were just as bad if not worse.

If they had any confidence in Messi making a difference they'd have played him from the start with a view to taking him off later, one or two early goals could have rocked Bayern. They obviously felt it was a waste of time using him barring a miracle.
